I am a postdoctoral researcher and bioinformatician at the University of Oxford, working on improving antimicrobial resistance (AMR) prediction across different pathogens. I am part of the Modernising Medical Microbiology unit at the Nuffield Department of Medicine, University of Oxford.
My current work involves reconstructing complete bacterial genomes with a focus on identifying plasmids. I am particularly interested in how different sequencing and assembly methods affect how accurately we capture this information, and what that implies for AMR detection.
I also have a strong interest in using machine learning (ML) methods for resistance prediction, and the requirements and limitations of these in practice. I have successfully applied classic and deep learning ML methods to resistance prediction in tuberculosis infections, and we are aiming to expand this to other pathogens.
I mostly code in Python, but have conducted previous projects in R, MatLab and Java. I was formally trained as a biologist, but I enjoy using computational tools to direct my research. For further information please refer to my CV or LinkedIn.
